why is it grammatically correct to say "pick up that green book" as opposed to "pick that green book up"? Also, "She went to the store" as opposed to "She did go to the store"?

For the first sentence it's not grammatically correct, if you will, to end in a preposition..."up" being a preposition. For the second, it could be correct but only if it were used in a different context as the "she went.." sentence. It just sounds more akward to say "she did..". instead of "went".

The first sentences are grammatically correct because a preposition cannot end a sentence and because they are much more readable. Wordiness is an issue too. Verbs should be used in their shortest, most condensed, easiest to understand. "did go" can be used to make a point. For example, a better point would be made if you said "She DID go to the store!" in response to an argument, rather than the first.

I believe that all 4 sentences are correct. They are all the same, but just have the light words moved!

All 4 of your sentences are correct. They just place emphasis on different words giving the sentences slightly different meanings.

"Pick that green book up" doesn't flow unlike "pick that green book up"
and
"She did go to the store" doesn't flow unlike "She went to the store"
Just say it and you might find out what I mean.
