During a hard freeze, we left water running in the house, and outside, to keep th pipes from freezing. Now our water looks dirty. This is well water.How can we clear our water up.

Try to reduce your usage and the water should ''calm down'' after a day or two. The brown you see is sediment that was stirred up by overuse of your well. Those particles will settle back to the bottom now that your not disturbing them so much.

First off there should be no reason to run water outside. Most hose bibbs have a stop and waste shutoff valve on them somewhere which can be turned off and drained down by a little waste port on its side. Shut them off and leave the hose bibb open so any residual water can drain or expand with less damage. Otherwise you are just running water you don't need to.

Secondly, you only need to let your faucet drip or dribble. It doesn't take but the slightest flow to keep it from freezing. Even then you only need to leave the ones that are fed on outside walls when it gets really cold. Leaving cabinet doors open in the kitchen and bath usually keeps those pipes from freezing. Any interior wall pipes should not need attention.

All these suggestions are worthless if you have your pipes in an open or heavily ventilated crawlspace. Best advice would be to close up any and all openings very well and let the earth temp keep your pipes from freezing.

Quick tips: Let your well run dry. Be vigilant and turn it off as soon as it stops flowing. This will remove a lot of the sediment in your well - a good thing no matter what. Allow it to sit for a while until the aquifer refills your well with fresh water then run everything in the house for about 3 minutes to flush the pipes. Also, if you don't have a filter on your system, install one. They are relatively inexpensive and not only will you filter out solids, you can improve your water quality with an activated carbon cartridge that removes many other known or unknown groundwater impurities.

You most likely hit the bottom of your well reserve by leaving the water running. Limit consumption for a day or two and the well reserve should come up and it will clear itself.
