At night, take a taxi. There's a lot of them outside the airport and have set rates into the city. You can double check that with them before you get in the car. It's much safer and easier than buses with luggage and at night.

• Traveling at Night: Bus 510 --> Divoká Šárka --> Tram 51
In case you need to travel from the Prague Airport into town at night when none of the above buses run, you can take the night bus 510. Stay on it for about 11 minutes, get off at Divoká Šárka and change to the night tram 51 (you'll wait about 10 minutes for the tram to pull up). The tram will take you into the city center where, if necessary, you will be able to change to other night trams or buses to get to your destination. Keep in mind that the metro does not run at this time of night.
Bus 510 runs roughly between midnight and 4.00 a.m. and leaves the airport hourly. As of November 2006, departures from the airport were a few minutes before the hour. Check the current schedules at idos.cz (From: 'Terminal Sever 1' To: 'Divoka Sarka').
myCZ tip: Online Schedules and Connections
You can look up bus schedules at idos.cz. As the airport stop, enter 'Terminal Sever 1' (for Terminal North 1) or 'Terminal Sever 2' (for Terminal North 2); the terminals are only a minute apart from each other. Enter 'Dejvicka' (bus 119) or 'Zlicin' (bus 100) as the metro station to or from which you wish to travel. To see schedules and connections beyond that metro station, enter your destination or point of origin instead of the metro station. E.g. if you want to travel from the Prague airport to the Old Town Square, enter 'Staromestska' in the To field.
