The order is as follows:
Mallrats-Takes place a day before Clerks
Clerks-Takes place a day after Mallrats
Chasing Amy-Takes place about two years after Clerks
Dogma-Takes place not long after Chasing Amy,(the story of how long it is between Chasing Amy is told in the comic book collection "Chasing Dogma"
Jay and Silent Bob Strike Back-Takes place sometime after Dogma,( I'm not really sure how long though. I do know it takes place after Mallrats, Clerks and Chasing Amy.).
Clerks II- Takes place about ten years after the events of Clerks
The animated series of Clerks doesn't really fit into the story lines of the movies but I would say it's between Dogma and Jay and Silent Bob Strike Back.
If you watch them all in this order they all should sinc up! I hope this helps!
