You need a train into Newark Penn Station - from there switch to a train to Trenton, NJ. At Trenton, you can switch to a SEPTA train into Philadelphia. The trains are usually coordinated so you have just a few minutes between the arrival of NJ train and departure of SEPTA train.

Might be easier to go in to NYC and take Greyhound to downtown Philadelphia - only costs about 20 dollars rount trip, if you book online. And it takes 2 - 2.5 hours. The trains will likely be longer.

from Journal Square, Jersey City--
take PATH to Newark.
Then, from Newark to Philadelphia there are 2 choices --you can take Amtrak, which is expensive, or for a cheaper ride, take an NJ Transit train to Trenton and then switch to a Septa train from Trenton to Philly.
