Porous rocks like pumice will definitely have air in.
Some rocks, such as granite, that are made up of crystals will have air trapped between gaps in the crystal structure.
The actual crystals themselves, I imagine it is possible for a rock to cool from a molten state and capture air bubbles similar to the way the ice you make in your freezer captures air bubbles.
As for what effect the air has on the properties of the rock, it doesn't affect microscopic aspects of the rock such as chemical composition or crystal structure. However it may affect the macroscopic aspects magnetization, electrical resistivity, and other stuff that your daughter probably doesn't know about yet.

In some rocks there are. Some common rocks that contain a lot of air are coal, chalk and pummice.
There are different types of rock formations (metamorphic, sedimentary and igneous) and depending how they were created determines how much air is trapped inside them.
