If something is termed a "congenital defect" it is present at birth. Example - cleft lip is a congenital anomoly - it is present at bith. Genetic refers to something that is inherited. Example - Hemophilia is genetic. If the mother is a carrier, she has a chance of passing it on to her sons.

Congenital defects may or may not be related to genetic defects. Genetic defects, ofcourse are having their root from the DNA, by way of mutation and so on, eg. PKU, Haeophilia, sickle cell anemia, etc.
Congenital defects can stem from a defect in the uterine environment, let us say a blow to the foetus at a very early stage can result in brain damage, though amniotic fluid does help in cushioning. Hydrocephalus, absence of anus in neonates are examples, though whether they are also having genetic roots....I do not know.
