Hello, from personal experience the booking.com works great for me.
You can find good offers, reviews and ratings from guests (a great tool to decide based on other people bad or good experience).
I'm using it the last three years and I didn't have any problems. The hotels and the rooms were exactly as I red on site.
The maps also gives you an idea where the hotels reside.
The reservation process is easy and you don't need to pay with credit card.

I lived in Prague for 2 months in the Hotel Dum (pronounced Doom - but don't let that put you off!) in the Modřany (Prague 4) area. It's a little out of the city centre but it's easy to get into the centre from there and a room can hold 3 people. The rooms are basic but nice and I found the staff very helpful. It was pretty cheap but I did get a long stay discount so I can't really compare it that well to other hotels.

The cheapest way for stay in Prague might be a youth hostel...but, you have to become a member of the International Youth Hostel (also your friends) and then, you might stay for a low price in a youth hostel over there. It's no matter how old you are, you can stay in any youth hostel in the world, if you have a membership.

Greetings from Germany...

Though I'm not certain about Prague, all I can say is you may run into problems. My girlfriend was getting a room for me, herself, and our boyfriend and it took her forever. The moron on the phone just couldn't understand why three people would want a room with one bed. Finally our gf told the guy it wasn't any of their business, and we got the room. :)
