id usually say either "i went on the bus" if i was talking in the past tense, or "i came by bus" if i was meeting someone and they asked how i got there. but they both make sense

I went on a bus means you could just have sat on the bus and i went by bus means you travelled by bus. You've just asked this question about a car?

Grammatically they are both correct, and they both mean the same thing. However, a native speaker of English will almost always say, "I went by bus." We just don't use the phrase, "I went on a bus."
The same is true for other forms of transporation, too. We say, "I went by car," or "I went by train."

If you say "I went by bus" then you have previously stated the destination you were reaching. eg. "I went ..... yesterday", "how did you get there", " I went by bus". Now in the instance you could say "I went on a bus" but it would not be right terminology.
you could say "I went on a bus" when starting a conversation eg. "I went on a bus, yesterday and a tramp got on and sat next to me, he stunk!" but if you had said "I went by bus yesterday etc, it wouldnt make sense!

well, i went by bus means you got to a certain destination or place by bus, whilst i went on a bus is the equivalent to saying i got ON BOARD on a bus

You could go on a bus while it was stationary in a carpark(parking lot)..then get off again.Going by bus means the whole journey is made by bus.
In reality,both mean the same.
