All children of Princes, Dukes etc are named after the title of the parents so the children of the Prince of Wales are William of Wales etc We also see this in Prince Michael of Kent, son of the late Duke of Kent. The Queen was originally Princess Elizabeth of York as Her Father The late King George VI was Duke of York before suddenly becoming King after His brother stepped down.
Prince Henry of Wales has the surname WINDSOR because he is third in line to the throne.

Remember that royals are not like other people; they can call themselves what they like. Prince Andrew was called something else when he was in the navy; I forget what, but it wasn't Windsor. Having a last name is rather 'common'.
