I think there's a sexual attraction there, that she is not admitting to herself just yet. Plus I think she sees helping him as a real challenge to her abilities, and and some level wants to "reform" him.

Her last name is MELFI! I'm pretty sure... being of Italian-American heritage myself, that Melfi is an Italian name. That being said, Italians would never turn their back on their own. Besides, most of us see the Mafia as a regrettable neccessity.

She started treating Tony and then found out about his occupation. Being already involved with his treatment, she feels it's unethical to turn him over to someone else plus she doesn't want to get him mad at her! Makes sense to me.
