Many people would say Legal Seafood or Anthony's Pier 4. I personally, perfer Great Bay in Kenmore Square. Keep in mind, some great places for seafood are not just seafood restaurants. Grill 23 is one of the nicest places Boston has to offer, and is also some of the best, and freshest seafood you can find!(The same holds true for Davios, one of my favorite overall restaurants!) McCormick & Schmick's has locations at Fanuel Hall and the Theater District, but is very pricey.

Skipjack's on Clarendon Street. I find it better than Legal.
