Piggy was always the outcast/geek. Jack was always the leader. Piggy wanted to operate by thinking things through. Jack wanted to operate by strength. Hence, Jack and Piggy could not get along. Clearly Piggy was scared of Jack, as Piggy has asthma and no strength at all. Perhaps Jack was scared of Piggy. If people listened to Piggy, they could easily see that Jack's methods were dangerous and foolish.
To handle Jack, Piggy should have realized the problem of logic. Logic is lost on children and most teens. Jack's harassment of Piggy quickly leads to Piggy being outcast. Sadly, Piggy should have returned the harassment to Jack and insulted his intelligence. In the world of children, he who insults the other best wins the group.
Also, Jack quickly gets power in the role of hunter. Piggy is only a babysitter. By not providing as much as Jack, Jack can control Piggy immediately. Yes Piggy's intelligence was underused, but he let it happen. Piggy needed to never cower and always stand up to Jack. Ralph refused to be ordered around, and he survived longer.

Piggy was not adamant enough in his ideals, and did not fight hard enough against Jack. In short, Piggy was the gentleman amongst savages, and you cannot survive or beat savages by being a gentleman.

Mostly, Piggy did not stand up to him; he was always wishywashy about presenting himself.
