Kneel down at the first barrier. Alternate between the bow and the sniper rifle. The bow will get rid of the bats which protect him, then shoot him in the head with the sniper. When he starts getting close to you lob some grenades. If he starts to come around the barrier you are at just jump over to the other side and keep shooting him. Keep doing this.

Well, what you need to do is stay out of the darkness, and when you have to run through the darkness make it snappy, and whenever he comes after you, just run to the other end of the rain system!!! Then from there, fire and maneuver again!!! Eventually you will pull the R trigger button and a cutscene will apper!!! Congratulations, you've beat the game!!!
NOTE: if you pay close attention to the final cutscene, it gives you clues that will will probably have to be a second game since the whole plot hasn't yet been resolved!!!
