There is something I still do not understand. Did count Dookoo know that he was working with the Sith or he thought he was working against the Sith, as he told Obi Wan when captured?

Here's the whole story on Dooku.
As you read down it's a bit confusing but yes, he knew. He just didn't realize that he was a pawn instead of an apprentice.

The Sith are always Mired in truths that are lies. He was a Sith to begin With. He was always tainted in the darkside. He was trying to convince Obi Wan to join him in a Sith Cause, Hoping he would buy into the deceit. Of Course, Obi was having none of it.

He knew he was working with Darth Sidous he was just trying to get Obi Wan to join with him. As you see at the end when he takes and gives the plan for the Death Star to Palpatine(Darth Sidous)

yes, because count dooku had a sith name, darth tyrannus, so obviously he was working with the sith, because he was a sith himself

He thought he was and was betrayed by the emperor. The emperors main goal was to get Anakin and he would have sold his own mother for that.
