The writers are having fun with the original story. Metropolis is just another word for city, and in the comics it's plain that Metropolis = New York. However, there actually is a small town in Illinois named Metropolis (and another small town in Kansas named Manhattan). It might have always had that name or they decided to rename it once Superman became famous, just as a joke. Maybe its original name was Smallville...?
