In Iraq, there's been a power vacuum. This Shia, who have been oppressed for a long time, are now in control of the government. Initially, they were not responding violently to continuous suicide attacks against them by the Sunnis. But after the Samarra Mosque bombing (which was like their 9/11) they decided to go after the Sunnis with full force. Plus, the Iranians want to recreate the Persian Empire.

The same reason any group is targeted for genocide. Some one has got to feel like they're better than someone else.
