The Yankees started out as the Baltimore Orioles. When the Baltimore franchise went bankrupt after 3 years, they then became the Highlanders. They played in a hastily constructed, all-wood park at 168th Street and Broadway. Because the site is one of the highest spots in Manhattan, the club was known as the "Highlanders" and their home field "Hilltop Park". They were renamed the "Yankees"after that name began popping up in newspapers, whose editors were searching for a shorter name for their headlines. The name was officially changed in 1913.

During the early 1900s, the nickname "Yankees" was occasionally applied to the club, as a variant on "Americans." Publisher William Randolph Hearst's New York Evening Journal called the team the "Invaders" in 1903, but switched to "Highlanders" in the spring of 1904. On April 7, 1904, a spring training story from Richmond, Virginia carried the headline: "Yankees Will Start Home From South To-Day." The April 14, 1904 opening day headline on page one of the New York Evening Journal screamed: "YANKEES BEAT BOSTON." The name grew in popularity over the team's first decade. When the team changed ballparks in 1913, the "Highlanders" reference became obsolete, and the team nickname became exclusively "Yankees". Before very long, "New York Yankees" had become the official nickname of the club.

The Yankees were known as the Baltimore Orioles. When they became bankrupt, they became the Highlanders. The New York Evening Journal in 1913 nicknamed them the "Yankees." There was a story that read "Yankees will start home from south today." In 1904, there was a story that read "Yankees beat Boston." The nickname stuck ever since.

In the Civil War, the yankees was the name for the northern fighters. They defeated both General McClellan and General Robert E. Lee. I guess that since the North ended up winning, then the "Yankees" seemed like a good name for a winning prospect. BY the way, the whole "Highlanders" and that story, was all made up. There was know such team.

This might be a complete myth, but the story I heard is as follows:
The original name for the American League team in New York was the "Highlanders." They played in the same stadium as the National League Giants who, at the time were the number one team in NYC. To differentiate between the two clubs, New Yorkers often referred to the teams by their league--calling the Highlanders the "Americans" and the Giants the "Nationals."
Newspapers picked up on this and started replacing the term "Americans" with "Yankees." The owner of the Highlanders liked the nick-name, feeling it gave the team a broad appeal (kind of like how the Dallas Cowboys like to be called "America's Team."
When the team moved into it's own stadium (in the early 1920s, I think) the owner officially changed the team name to the New York Yankees...With Ruth and Gehrig just a few years away, the days of the second-fiddle Highlanders was, as they say, history.

When they were playing down South in Spring training they were beating the home team pretty badly and a fan or local reporter yelled out "Why don't you go home , ya damn Yankees". The name stuck. That's what i have read.
