Definitely NOT the bus!! Especially not with kids.
Amtrak is a great way to travel, and you can get up and move around a lot. However, you are still stuck in a moving vehicle that is not under your control, and other people on the train get tired after awhile of kids running back and forth (and they need to be active, that is understood). If your children are the kind that can spend hours reading, playing handheld video games, and watching a handheld DVD player, then it might be an okay option. It's fun on the train, and it is my preferred mode of travel when not taking my RV. One thing about the train, also, is that you see things you would never see on a road.
However, if taking a road trip is an option, that is what I would choose. You can stop at rest areas, points of interest, parks, let the kids get their energies out, etc.

I would Road trip....on a bus/train you are stuck in there ALL day...and if you road trip you can take little detours or stop at a park ect. I know that my husband and I find and explore a lot of neat little things this way and there are a lot more memories of road trips then of bus trips. I took a tour bus to NYC from MN and that was not all that fun....but then I took a road trip from MN to Colombus OH and it was a LOT more fun!
