When Jenny goes inside the bathroom, how come there's no toilet there?

Because in the 1950s-sanitized TV world, they don't talk about people going to the bathroom (similar to how married couples sleep in twin beds). Therefore, no toilets in the Pleasantville diner.

Basically, the world they step into is the TV world. At that time, you would've never seen someone going to the bathroom or even seen the toilet. Even nowadays you don't see many toilets on TV. So, if it wasn't on TV, it couldn't be in Pleasantville.

Maybe because having to go to the bathroom isn't "pleasant", so they don't.
