Well alchemy itself is right up there! It's really cool that a concept that was theorized and forgotten back in the dark ages would get such an amazing and deep facelift.
The other aspect that I find fascinating is that despite all of Ed's skepitiscm, both he and Alphonse acknowledge that even though alchemy solves many problems and excplains many things, there is still something out there that cannot be explained by science alone.

I love the fact that Death is not trivialized. Life is important.
I loved it when Dante is telling Rose about the "Ancient" religion (Christianity) and how people often used it to kill and make war. I as a Christian hate it when people pretend to have Jehovah's backing to murder others. OR act like because we live in a country we should Die for that country.
Originally their explanation of Equivalent Exchange was one of my favorite parts, but I kinda like what Dante said more. How when a Baby is born, it gives little (if anything) yet it is still taken care of. On the other hand, a Baby might be murdered. It had caused little trouble so how is it equal that it be slain???
The series showed that multiple points of view can be right to an extent.

FMA is one of my favorite animes!!
I like what all the other responders have said about parallel worlds, the law of equivalent exchange, etc. Those are ideas and concepts that can be debated endlessly. But what sticks with me about FMA is brotherly love...the love Edward has for Alphonse. Ed sacrifices his arm and leg to attach Alphonse's spirit to that suit of armour..done without a thought of the consequences because he loves Al that much. And that theme is repeated at the end of the series, when Ed sacrifices his life to save Al. What I find to be a memorable scene is the very end of the series...both Ed and Al, separated by time and space, reaching for the sun, vowing to keep searching until they find each other again.

My favorite theory has to be that with every action in our lifetime, there is an equal reaction later one. Like, how what we do now, will effect something. Or the fact that everything comes with a price.
