What you need to figure out is first, if you have SCSI or RAID going on your desktop and you are doing an upgrade from previous versions of windows, you going to need that RAID or SCSI drivers (normally installed through flopppy drives). Just like when you installing XP and you are prompted to press F6 to install RAID drivers, it should be the same process for your vista, you have to install the drivers or its going to be hell trying to get your operating system to boot because your harddrives wont be present.

Now if you are doing a fresh install, you could possibly format the two drives but the partitions "have" to be in NTFS format.
