No, I'm not trying to scam the elderly by washing their checks. Our three year old daughter found her birth certificate and wrote all over it with a Bic ballpoint pen!

I tried soaking it in rubbing alcohol, and nail polish remover, and that took out about 75% of the markings (faded them, actually) but does anyone how how to get them all the way off?

Unfortunately, any chemicals (including the ones you mentioned) will alter the makeup of the paper. This will reduce the time the paper will hold together as paper is bleached, compressed and dried wood mulch.
It will never totally disappear or be removed and leave the document intact and useful.
I'd apply for a replacement now, before you really need it for ID for your child.

probably easier to just order a replacement certificate from the county government where she was born. Usually about ten bucks.

I would just pay to have it re-issued. The government understands that one has kids.
