1) the planets do not "line up" in 2012. In December 2012, Mercury Venus and Saturn on one line. Earth and Jupiter will be on a different line about 130 degrees away. The other three are placed on the other side of the Mercury-Venus-Saturn line, each in a different direction (Pluto-50, Neptune-140, Uranus-160).
There is a way to get an orbit diagram from the NASA site. Simply enter the name of an asteroid (e.g., Eros). It takes you to an orbit diagram. There, enter a new date (December 21, 2012).
2) 2012 has a major significance in a calendar that we no longer use (Mayan). It has the same importance as the year 2000 has (had) in our calendar. Remember? That's the year that all the computers blew up and we all died.
3) In the Mayan Calendar, the last day of the present cycle corresponds to December 21, 2012. The cycle has a duration of 5,125 of our years. The next day, a new cycle begins (we'll be safe for another 5,125 years).
The calendar was based on astronomical events (as ours still is, in a weaker way -- the Gregorian calendar is based on Spring equinox being as close as possible, on average, to March 21). Therefore, it is not that surprising that the end of the cycle corresponds to some astronomical event (Sun at winter solstice and lined up with the Galactic centre).
The "long count" as this Mayan calendar is sometimes called, has a cycle very close to exactly 1/5 of the precession period of the Earth's rotation axis. Therefore, it is not surprising that the Sun's solstice positions will hit special positions every once in a while.
4) Still, I predict that many people will actually believe that something will happen, that they should be scared and they should do all kinds of things (like joining strange cults) to prepare for the apocalypse.
5) The Earth's magnetic field is presently in the process of reversing itself. Some predict that this reversal will occur in 2012, leaving us vulnerable to space radiations and Sun's UV rays.
The magnetic field has reversed many times in the past. It is a slow process (occurring over hundreds of years) during which the field never disappears. It may weaken a bit thus letting through some more charged particles instead of trapping them in the Van Allen Belts.
The magnetic field has nothing to do with the Ozone layer protecting us from the Sun's UV rays.

Several Charlatans will write books and get rich off the many idiots that buy them. Otherwise, nothing out of the ordinary.
Incidentally, any planetary alignment is approximate at best. Not all planets have the same orbital plane. Also, as orbital radii increase, orbital circumferences increase by the square so the odds that more than a few will line up on a regression line with residuals less than a million miles is very low.
Regardless, the cumulative gravitational effects of all of the planets with Earth is insignificant compared to that of the Moon and the Sun.
So if nothing happens when the Sun and Moon line up (e.g. lunar and solar eclipses), then one shouldn't expect anything to happen when Jupiter aligns with Mars despite what a silly musical in the 60's said.

The planets won't be lining up in 2012. Never have, never will. The orbits are so varied that for them to line up (even approximately) is nearly impossible. There might be a couple that come close (if that's what you mean) and what will 'happen' is that astrologers will have a great time, the ordinary citizen will have an ordinary day.
Or the Mayans will be right and it's the end of the world.

SOME POSSIBLE EFFECTS OF THE CHANGES
* Migraine headaches, tiredness
* Electrical sensations in the limbs and spinal column
* Cramps in the muscular networks
* Flu like symptoms
* Intense dreams.
* The human body will become more sensitive as a result of the new vibrations.
* The resonance of Earth (Schumann Resonance) has been 7.8Hz for thousands of years. Since 1980 it has risen to over 12Hz.
This means that 16 hours now equate to a 24 hour day. Time is speeding up!
* The physical body has already begun to change. A new light body is being created.
* Our DNA is being re-programmed from the Universe (as predicted in the Mayan Prophecy).
We are going from 2 strand back to 12 strand DNA.
* Greater intuitive and healing abilities will emerge.
* Eyes will become cat like in order to adjust to the new atmosphere and light.
* All newly born children will probably be telepathic at birth.
* All plagues of the 90's, including AIDS will be gone.

Well the Mayans say that its like the end of the world but not exactly. According to them, it will have a new beggining. Considering the Mayans had advanced astronomy skills and calculated the length of the year with their primitive tech, I'm inclined to believe them.
