Neither is good and the second option (were) is wrong.
It should be " A million dollars was misplaced."
Think about it. You would never say "There were a million dollars in my account."

Was is correct. The "a" is the deciding factor. When you're talking about two or three million dollars, the verb is "were" but because the "a"
is there, you're actually talking about a unit of dollars, in this case one million.

Read it this way: There were dollars misplaced...OR
There was dollars misplaced.
