Well I own a Lincoln and if it's the electric motor it will cost $680 in parts alone.
They can't change the motor without changing the regulator as it comes as a set.
Then you need about 1 and 1/2 hours of labour

Could be a number of things. Bad wiring, bad motor, bad switch, tracking is damaged, ect. Since it is a Lincoln, it won't be cheap. I've had to do a few power window repairs at my shop and I think the cheapest I've done was about $450 on a Sunfire, I had to do a window repair on a BMW 328I and the parts alone cost around $1000 plus the 2 hours to install it. Most garages will charge for diagnosis, my shop charges 1 hours labour minimun for diagnosis.
Installing costs should be between 1-2 hours depending on the design of the the interior door pannel frame. Then parts on top of that. Call a dealer (as most of these parts are dealer olny parts) and get a rough price. All garages in my area will not install customer supplied parts because of warranty and claims issues, and if a customer supplied part is installed, then there is no warranty on parts or labour on anything revolving arond that system. Expect to pay more for the part form a garage, but you get a warranty on parts and labour, better deal in the long run.

hard to say, do you know if it's the window switch or the window regulator? do you hear a motor trying to work when you push the switch? did you hear a crunch or snap type sound the last time you used it? is this the side vent window or the large door window? can you make the window work from the master (driver's side) switch or the one on the door? maybe you lucked out and there is a blown out fuse?
need more information to know for sure, but i can tell you that it probably will not be cheap. every Lincoln repair i did was expensive, but you could try looking for used parts and do the work yourself?

i own a repair shop,ad if your going to have it done no more than a150 bucks at the most,and that's using a different regulator assembly and all on it,it shouldn't cost no more than that, unless there are other problems with it,and it may just be something as simple as a switch also,good luck i hope this help,s.

if it is just off track it wont be much but in a lincoln if it is parts or gears or the electric window system messed up it will cost about 300.00

Just go to the junk yard and get the switch from there and do it yourself it will be inexpensive
