There is all kinds of spark, I even tried adding fuel directly into the cylinder and not even any attemp to fire up. I tried using the choke, priming it, holding the throttle wide open and still nothing. As soon as the engine cools off enough it starts right up.I am open to any suggestions. Thanks.

I would bet anything that the crank seal between the two cylinders is bad and needs to be replaced. What happens is when the engine is cold there is enough oil and the seal is tighter/less likely to leak by. Once the engine is warmed up and as long as you leave it running all is well, but as soon as you shut it off the seal will leak by easily (allowing vacuum to escape back and forth between the two sides of the crankcase) and since vacuum is crucial for a 2-strokes intake cycle the engine will now no longer draw the charge in as it should. I had this happen on my 1972 Eltigre 250 free air and the symptoms you describe are exactly the same. but alas...the replacement of this seal requires a total tear down of the engine and separation of the crank...not to be undertaken by anyone but a very reputable mechanic. Been there and done that :( But hey, if the Jag is in good shape it is probably worth it.
