All of the Disney hotels are fantastic, I've stayed in all of them, except the Wilderness Campgrounds.
The value resorts are nice if you are trying to stay in a budget, but still want all the extras that you can get onsite. They run a little higher than some of the offsite hotels, but you know you are going to get a clean room, great service, etc. Plus, staying onsite allows you to get the dining plan, use Magical Express, use the great transportation, etc. I think that the slight price difference you may notice staying onsite versus offsite is well worth it because of the extras, if you figure out all your costs, you might find that staying onsite actually ends up being less, especially if you are able to get a special.
The moderate resorts are great if you are wanting to stay onsite but the values aren't really what you are looking for. The value resorts are nice, but are more popular for families and groups, so they can be loud and the rooms are small. Also, at a value resort if you want a king bed you are not guarenteed one, you have to request it and the only king beds are in handicap rooms. The moderate resorts have a little large room, a theme more suitable for adults, not as many groups, etc.
If you want to experience pure luxury, then the deluxe resorts are the best. They are kind of high, around $200 to $500 a night, a little more for suites and things, but they are well worth it. The majority of the time I stay at either Grand Floridian, Polynesian or Contemporary, they are the best, and right on the monorail (very convenient) The deluxe resorts are fantastic, really great service, beautiful themes, a lot of great thing right at the resort, and really great dining. All of the deluxes are great, and offer something a little different for each one. Animal Kingdom and Wilderness are the least expensive options. At Animal Kingdom I would go for the savannah view, I think that is what makes the resort special, so I feel it is worth the extra money, the only thing is that it sits a little further out than the deluxe resorts and only offers bus transportation. If you plan to spend a lot of time at Animal Kingdom, it would be a great choice. Wilderness runs the same rate at Animal Kingdom for the standard rooms, but I would go for a different view at Wilderness because I've read the standard rooms can be near the trash area and they pickup around 4 a.m. probably not something that you would enjoy. Yacht and Beach Club and Boardwalk are great because they are within walking distance to EPCOT. EPCOT is my favorite park, and they also hae some of the best dining, so I like the convenience of being able to walk right over and not have to wait for a bus or boat. They run a little higher than Animal Kingdom and Wilderness. Finally, Contemporary, Polynesian and Grand Floridian are the top of the line resorts. The biggest benefit to these resorts is that you have the monorail that you can hop on to get around. If you are going to stay at one of these, try to get into the main building. If you get put in one of the other buildings it can be a pretty long walk, so it may save you time just to take the bus (these rooms do cost more)
The villas are another option, but if you aren't looking for a huge room, this probably isn't necessary.
Since you are going on your honemoon, this would be my recommendation for you:
Value- Pop Century (newer a little nicer for adults)
Moderate- All are good choices, but Caribbean Beach would probably be my choice
Deluxe- This really depends on what you plan to do. I like Animal Kingdom savannah view, Boardwalk, Polynesian or Grand Floridian, but they are all a great choice
If I were planning my honeymoon, I would definitely go for Grand Floridian or Polynesian, but that is just me. For the moderates, they are all pretty comparable, it is mostly the difference in themes, but Coronado has more options for dining.
Staying onsite is really the best way to go, in my opinion.

All Disney hotels are great choices. My personal favorite is the Port Orleans Riverside. It's really quite and just a beautiful resort in general. If you can afford a deluxe hotel, the I would go for Boardwalk or Wilderness Lodge. I've stayed at both of these and had great experiences with both.
Make sure to let them know you are on your honeymoon. Disney makes every stay special but you may get a little extra treatment if you mention it's your honeymoon.

I am a Florida native and have visited the park since I was a little girl. For specifically a honeymoon, i would choose the Grand Floridian. They do weddings there, and as such, they specialize in taking care of couples, It is absolutely fairy tale romantic-nothing hokey, almost like being at a true ocean side plantation. Everything a grand scale, but lots of spots to get lost in alone for a quiet conversation with a bottle of champagne. It does not feel crowded-unique in the Disney offerings.. Very tasteful and elegant.

Well, my boyfriend and I have stayed at Disney's Polynesian Resort the past two summers. We've already booked another stay there for this summer, and I don't think I ever want to stay at any of the other Resorts. Disney's Polynesian Resort is perfect! I would definitely recommend it for honeymoons. They have a beautiful honeymoon suite, but I think a couple of their other suites are even nicer. But even just a regular room in this Resort is amazing! It is an original! It opened when Walt Disney World officially opened on October 1, 1971, along with Disney's Contemporary Resort. It's most recent refurbishment was just barely completed, so all of the rooms have new furniture, light fixtures, bedding, large flat screen TVs, etc. The rooms are absolutely gorgeous, as is the entire Resort! Many of the rooms offer wonderful views of Disney's Grand Floridian Resort, Cinderella Castle, Space Mountain, and Disney's Contemporary Resort across the Seven Seas Lagoon. The best part of our vacations were coming back to our rooms late in the evening, sitting out on our patio, enjoying the warmth and the beautiful view, everything all lit up, and listening to the sounds of the ferries and boats transporting Guests between the Resorts and the Magic Kingdom, and the howl of the stone dog outside of the Haunted Mansion (yes, you can here it all the way across the Lagoon). You can watch the fireworks right from your room and patio, too, and the Electrical Water Pageant. The Resort has a wonderful white-sand beach with palm trees and hammocks. There's two awesome pools. The Nanea Volcano Pool with a waterslide and bathrooms right inside the volcano! There's the "Quiet Pool", too, which is just a large circular pool. The Resort is home to three fabulous restaurants. The Kona Cafe is my favorite! We always eat there two or three times during our stay. The "Tonga Toast" at breakfast is delicous, and the potstickers and the Kilauea torte at lunch and dinner are amazing! 'Ohana offers an all-you-care-to-eat Character breakfast. They serve dinner as well without the Characters. Captain Cook's Snack Company is the quick-service restaurant at the Resort. Since the refurbishment computers have been installed to take orders. Guests pick out which items they'd like, but there are people in the back making the food. There's also the Spirit of Aloha Dinner Show (Polynesian Luau) at Luau Cove. It's a lot of fun and the meal is all-you-care-to-eat. The Resort has an arcade, Moana Mickey's, and at the Mikala Canoe Club you can rent a personal watercraft or set out on a guided fishing excursion. And you just can't beat the transportation options at Disney's Polynesian Resort! Not only can you take a bus anywhere on property, you can take a boat or ferry to the Magic Kingdom and nearby Resorts. There's the ever-reliable Monorail that picks Guests up right at the lobby and whisks them away to nearby Resorts and the Magic Kingdom. There's also a short walkway to Disney's Grand Floridian Resort & Spa if you'd like to go out to a nice, romantic dinner at one of the restaurants there or if you'd like to get a massage or other treatment at the Spa, and there's a walkway to the Transportation and Ticket Center where you board the Monorail to EPCOT.
Oh, and did I mention the staff is beyond amazing! When we arrived this past summer we were notified by the Manager that were V.I.P. during our entire stay and were upgraded to a room in the Concierge Longhouse. It was incredible! And we were showered with gift baskets and other treats during our whole stay.
Another thing, Disney's Polynesian Resort has the highest Guest return rate of all the Resorts at Walt Disney World. It seems everyone who stays at Disney's Polynesian Resort loves it and many of them return to the Resort year after year.

All the Disney hotels are awesome. You should definitely stay on-site. The value resorts are awesome, but they are directed toward kids. For your honeymoon I'd stay at one of the more "grown up" hotels. If money is no object, the Animal Kingdom Lodge is great. Hope this helps.

Knowing Disney they are all clean and well run and convenient. I have stayed at Dixie Landings Resort and it was nice.

it's wonderful. note: the value resorts, although substantially cheaper, aren't very different from the moderate resorts. i recommend Pop Century.
