Your question is interesting, although some of the people who responded might have answered before thinking deeply about what you were asking. The answers that mention dark matter and energy are good, but I'll bet you would say, "not counting that, either". The answers that mention God...well if you're satisfied with a spiritual answer to a scientific question, okay.
I like your question because it hints that the universe has properties independent of what's in it. That's why the Big Bang theory talks about the universe expanding, not matter expanding into a large universe. Einstein would like your question, because his space (or his space-time) has properties. It has size (changing, to his surprise.) It has the ability to sustain an electromagnetic or gravitational field, even if empty.
And your question leads to the interesting observation that the average density of "empty" space is greater than zero, because space bubbles with virtual particles (matter + antimatter pairs) being created and destroyed. (Antimatter has possitive mass).
What is space made of? I have no great answer for you. Einstein might say, "geometry". And that's, perhaps, as good as any.

75% is dark energy and 24.99% is dark matter and the other miniscule .01% is the other stuff we can see. In between galexies, there is nothing but the invisable dark energy and dark matter. It is a gigantic hole in which God created for us. And he filled it with everything we need. It is the result of the Big Bang in what scientists say the universe "began". That is where matter came from and also the other invisable forces that govern the expance of the universe.

The Bible refers to it as the "firmament" (That which everything is hung on ) Space is made up of the four dimensions of distance and time. Even though it could be a perfect vacuum these dimensional properties still exist.

Space is a vaccum, so there's no matter at all. But on earth, I believe about 5% of our air is oxygen, and most of the rest of it (maybe 90%?) is carbon dioxide
