that's fair cause you have to be able to tell which country is what colour and how places stand out...it's not about how pretty it is

As long as the information on the map is correct you should not lose points because you are a poor artist. I doubt very much that this is a cartography class - so your ability to draw an aesthetically pleasing map is completely irrelevant. If you are being marked down purely because you are not making your map "pretty" enough, first you should try talking to the teacher yourself and explaining that you are not much of an artist. If that doesn't help (and you are sure that this is the only reason you are losing points) then you should show your parents or another teacher and ask them to talk to your geography teacher.

Was neatness (or as your call it "pretty") and colored projects part of the grading criteria?

There should be a grading difference between a thrown together project and one that the neat and colored project.

I had a Religious Studies teacher like that except it was drawing and when I pointed out that Art was not my strong pointhe generally gave me fairly good grades if I used machstick figures as long as I understood the story..

Well, you should make your project pretty and well colored. Some battles are just not worth fighting.

Ask her to see the mark scheme. And point out any discrepancies you find with her. And I cannot stress the importance of back up copies in this situation

Well, perhaps later in life you'll find out that the "pretty" work goes more noticed than the sloppy work. And, where is the question here?
