You can not reserve online. Just go to Gambir station and buy it there and I am sure you will get the ticket.
Better you take flight from Jakarta to Yogyakarta. It is quiet easier and sometimes the price is the same with train. And offcourse saving time. Ony 45 minutes flight. You can choose budget airline (Air Asia, Lion Air, Mandala, Merpati, Adam Air). You can reserve on line from these local budget airline.

you can always check http://www.kereta-api.com/ for information but to have reservation via the net OR the telephone line? dont put so much hope because it doesnt go that way in Indonesia. maybe when you are lucky, the site and telephon numbers would help, but most of time? i doubt as my former employee travels a lot and i was in charge for this so i know that via telephone didnt work at all.
what you can do is to go to the train station and purchase the ticket

It's not a peak season, I'm sure you can get a ticket anytime. It's way cheaper if you buy it from the station or ask your friend in Jakarta to get it for you.
I don't think you can reserve the train tickets online.

They don't do online reservations. You just have to go and wait in line.
