To the best of my knowledge, there have been no Hollywood movies portraying Muslims or Arabs as villains since 9/11/01. In fact, the movie version of Tom Clancy's book "The sum of all fears" changes the villains from Islamic extremists to Neo-Nazis, and a Jennifer Lopez film project entitled "Tick-Tock" was scrapped for this reason. On tv, I can only think of "24", which, to be fair, reflects the reality of today's climate. It also makes a point to portray both good and bad Muslims.
Movies like "The Passion", however, demonize Judaism shamelessly.

During the Cold War, American and British films depicted the bad guys as Russian, Czech, Polish, Ukranians etc. All the countries on the eastern block (former USSR) were used.
The same is happening now, because of this so called "war on terror" the common thug to create these days will be of Middle Eastern descendancy.

To give the quick answer, because the U.S. is not in conflict with the Jewish community. However, U.S. forces are currently in Afghanistan and Iraq, two arabic communities. Thus, movies and TV are going for the nationally recognized villian. I am not advocating that it is right to sterotype arab and islamic people as villians, but John and Jane Q Public recognize them as being porteayed as such in the national media, and thus it is easier for enertainment producers to label them as such as well.

After 9/11 Muslims are leading the world as being villains.
Emams are showing their evil everyday.
Jews don't call for nations to be wipe off the nations off the map.
Jews don't run sucide bombers.
Villains:
CIA is normally the bad guys
Companies are the bad guys
