True prayers to True God always keep you away from bad habits, but bad thoughts during prayers shall only stop if you stop thinking like that in rest of the time other than praying.
Pure thoughts can purify your life, even dreams as well, it is possible by always thinking good not only in prayers.

I wasn't aware God judged our prayers, or that there was a "proper" or "improper" way to pray. I was always under the impression God always heard our prayers despite our human weaknesses and distractions. And that he does have a sense of humor as well! What can you do? Just pray! Quit judging yourself, and leave that up to God, who, having created us, understands what it's like to be distracted, young, lustful, or in love. Thank him for allowing you to be young, vibrant, and alive enough to experience all those feelings which he has given you the luxury of being able to experience. And give him thanks and glorify him when you are finally guided to the right person with whom you can share your life with. God is not harsh and demanding. He is loving and understanding of all our faults, needs, and dreams(and fantasies!). And I'm sure he's smiling upon you for having asked the question!

The same thing happens with me.
Mean sometimes my mind is too disturbed with false worldly things that I'm not able to concentrate on my prayer even how hard I try.
But then I pray to God Himself, to save me from that trauma and help me to get out of that disturbance. Be friends with GOD n share everything then u will find a new meaning n relation with God. which will help u getting out of this problem.

G girl is right. But coming to the crux of your question,
1. If you feel you have bad habits, try to get out of them.
2. Ask sorry to God and help for you to come out of it.
3. Try the next time you come up with the situation to not to do it and try this each time, till you overcome it.
4. Once you repent and have the willingness to change, also forgive anyone who has hurt you, then when you pray, you will feel the difference.
Simple.
