In Manhattan, Henrietta Hudson's in the Village, the Hole (if it's still around), Cubbyhole (though it's just a bar), GirlNation on Saturday nights, Rubyfruit, Snapshot on Tuesdays, etc.
In Brooklyn, there's the Cattyshack. Those are the ones I go/have been to but I'm sure there's others...

henrietta hudson is supposed to be good.
a few of my friends went there
just do an internet search and call ahead of time to see if there are theme nights or something
that way you know what's up ahead of time and dont get stuck at 40-something night with everyone staring at you
