I only know of one cruise ship that "docks" on St. John. I believe it's a Club Med ship. It can never really dock on St. John though since there's no real dock to accommodate a large cruise ship there. What they do is weigh anchor a bit off shore and send passengers to shore on smaller boats. There are only two cruise ship docks in this area and they're both on St. Thomas.

Crusie ships cannot and do not dock on St John. To get to St John you can (a) take a shore excursion package from your crusie ship company (b) disembark the ship in St Thomas and negoicate with a taxi to take you to Red Hook or Charlotte Amalie (I recommed Red Hook b/c the trips are more frequent) Once you reach Red Hook or Charlotte Amalie you can get the ferry to St John.
Here are the times and prices listed below:
Red Hook St. Thomas to St. John
Between Red Hook (STT) and Cruz Bay (STJ) : $3 one way; children under 12 $1; Seniors, $1.25 w/ valid senior ID card. 15-20 min. ride. Leaving Red Hook 6:30 am & 7:30 am, then hourly 8am to 12 am Leaving Cruz Bay Hourly 6 am to 11 pm
Charlotte Amalie St.Thomas to St. John

They do not come to a port there but they do have tendors. (I think that is the correct spelling- tendors) The ship stays in the ocean, and smaller boats take you from the ship to the island.
