There is nothing wrong grammatically with the first sentence, save for it being a tad awkward.

In the second sentence, there is a subject-pronoun disagreement ("everyone" is plural while "his" is singular).

The third sentence is grammatically correct and would be your best choice.

'Everyone did his work quietly' is very textbook, however not politically correct.

I would go with:

"Everyone worked quietly."
