If the US government could have orchestrated the 9/11 attacks and covered it up so well, then why couldn't they fake a finding of WMDs in Iraq?

Good question, but the Bush Administration has had the problem of honest loyalists at times. Honest people are hard to silence, so the administration kind of got in over their heads with the missing WMD. A lie that could not be sustained is the story of unforeseen obstacles which could not be silenced without creating even worse problems.
However, the 911 conspiracy theorist phenomena is an entirely different matter. To deal with life successfully you have to us your imagination quite frequently. But, the stories about a fake attack come in two types.
First there is the right wingers who were so embarrassed that they were caught sleeping at the switch prior to the 9-11 attacks and who just can not face the truth of what happened to America. So they make up silly explanations for the attacks on 9-11.
It is really quite simple, 9-11 happened on George Bush's watch! He and his supporters and government where asleep at the switch, plain and simple.
