The HR person didn't notice upon initial interview, so they shouldn't be to harsh. But you did lie by omission, so be wary of that.
All you can do is apologize. If they are a good company, they will realize it's their fault (seriously the HR person should have noticed that as it's VERY COMMON for applicants to try and avoid answering that question).
If your criminal history goes against company policy they will have no choice but to let you go.
I would advise pointing out that they could have asked the question in the interview if they state that you were lying. And please don't repeat that mistake in the future, honesty is the best policy.

You don't have much choice but to check the box and explain it. If you don't and they run a criminal records check then you lied on the application and have a record. HR will not see this as a positive. They will only see the outcome, so just tell them you made mistake and were involved with a misdemeanor theft. Computers and databases have screwed up the world so that once you get one hit they try to blow your whole life away even if you are really trying to do the right thing now and live a decent life. Have you had a job since your trouble with the law where you did a good job and they would be willing to give you a good reference. It's critical that if you get a job to culitivate references by showing that you are a worthy and honest employee.

You seem to have forgotten that we live in the "Information Age". The fact that you decided to omit this bit of info from your application can work two ways. One- Your future employer may not feel as though he/she can trust you if you can't be honest about your past first. Two- Explain that your're sincere about working for this company but you felt that your past wouldn't even get you in the door.
Ask to be put on a probation of three months and then be have your work performance evaluated then to show how sincere you are.
Personally, if you are given the chance to stay, you better work your @ss off, don't be late, cross the "T's" and dot the" I's". Make sure your appearance is immpecable. Good luck.

You're going to have to be HONEST! A lot of places will fire you for something like that. You need to be completely honest, tell them what happened, and let the chips fall where they may. Honesty is about the only thing that can save you now. Good luck!

You Lied. You may get fired. Tell them you are sorry and you made a bad choice. Tell them that it doesn't change the decision you made... that you still are the best person for the job.
