Yes, In theory paypal is the middle man it is a means of accessing your money and spending it where it is required, so for instance you buy something with paypal, paypal then sends the fund's from your bank to the merchant and the payment is processed etc.

yes they are seperated but you link them together
thats how paypal gets the money to pay what you buy
from ebay
they take it out of your checking account..
