The heating element in my humidifier always gets mineral build-up. The directions tell say to clean it once a week, but they never tell you what you are supposed to use to clean it. On top of that, I can never find the stuff they recommend at the store. I would rather not use CLR or other chemicals to clean it since they run in my kids rooms. Do you have any suggestions for a natural way to clean them that works well to get the deposits to shed away?

Depending on the makeup of the minerals-- vinegar should work just fine. I would use the cheapest available that has 5% acidity-- which is what helps remove the minerals.
Clorox will clean bacteria/virus but not the minerals. After Clorox is rinsed well, let the container dry-- the remaining clorox will diffuse into the air.
good luck

Maybe some baking soda, as it is used to clean battery acid build up off car batteries.

Vinegar in warm water.
Using bleach isn't harmful, once you rinse it over and over after you use it.
