from what i remember you cant.... (anyways there may be a command "!" to execute the local command...)
but
ftp --> file transfer protocol...the whole purpose is to facilitate file transfer.
it maybe possible to execute a script on the ftp server whenever someone connects to it. (if that helps..)

FTP does not support executing shell script , one of the many reason for it is many servers provide anonymous FTP service and one can raise havoc in case one could execute a shell script using anonymous FTP

Hope this helps. The site also says most of the scientific programs are included in the ubuntu repositories, so if the script doesn't work properly (this is a beta program which means it is still in the trial and error stage) you should try to install them with ubuntu with synaptic, or you could google for the software.

Try "telnet" instead. Telnet is a protocol which allows one to run shell commands on a remote server.
