Here latley when i start my computer something comes up that says transparent proxy what is this?

Be more specific.

If you are in windows XP, you probably got some crapware / adaware / malware displaying that message.

In Linux would be different.

I use a Linux firewall (ipcop) to connect to the internet and it is also a proxy with the "Transparent Proxy" option built in.
It means that the proxy is there but the computers think there isn't anyone so you do not need to configure your PC to use it..
