we say drink it down because, water (liquid,in general) flows 'down' , ie: in this case, the thoat, gulp gulpgulpgulp, ahhhh!
now food, (solid) has substance, weight, that can be grabbed taken up ect.
so we say eat it up because we have to lift the food to our mouths.
and
drink it down because we have to lift the container 'above' our heads and "drink it down"
in fact, if you look, you'll see that if someone is sucking from a straw, that is, where the container is below there head, we say instead, "drink up" come on "drink it up"
ect.

Good question.
'drink it down' refers to clearing the throat, i.e forcing whatever is there down with water or some other liquid. 'Eat it up' talks of the process by which food is taken from the plate up to the mouth.
Also, there is a sense in which we say ' common, drink it down' to encourage someone who will rather not drink a substance or fast enough. That suggests 'force it down'. On the other hand, food is usually relished. Gulping it up relates to gluttony, love for food

Perhaps it is because we lift food up to our mouths to eat it. When we drink we have to tip a cup up and pour it into our mouths.

I dunno LOL. But if you eat fast enough it is also down
E.G wolf it down shovel it down etc.
I think eat it up is in analogy to use it up, the food gets used up.
The phrase drink up! is also common so go figure.
