It's an apple and oranges comparison. One card is designed for the standard PCI bus and the other is designed for the much faster PCI express slot. The PCI-E card is going to be much faster, more capable, then the PCI card.

The PCI-E card will crush any regular PCI card, go for the PCI-E one.
