My travel agent. I used to use the various online search tools, but having another human do it is so much more convenient, and it's so much easier to get problems resolved when they arise.

Hello, personally I start my travel searching from booking.com
You can check out hotels in San Diego at http://www.booking.com/searchresults.html?aid=310070;sid=bce29d84c0ac6bcfeab6d70cd2327f32;checkin_monthday=17;checkin_year_month=2007-4;checkout_monthday=18;checkout_year_month=2007-4;city=20015725;class_interval=1;do_availability_check=1;si=ai%2Cco%2Cci%2Cre;order=price ordered by price. The site is friendly for searching and very easy to complete a booking. I've never had bad surprises with the hotels that I booked and finally visit them. I recommend it.

The one i like is Cheaper than Hotels. It has a tool that compares last minute offers with regular offers, sorts by price, star rating , location and name.

When you dig deeper into the offers you are able to see what free extras a hotel is offering as well.

We use tripadvisor.com. If you are military, remember to check out the Navy Lodge.
