so why is it that we have been at war for the last five years and the economy is still just putt, putting along at best?

If it wasn't for the war, we would probably be in a depression.

The war time economy you are probably thinking of was WWII. During that time, thousands of working people went overseas, while thousands who previously did not have jobs (the women left behind) suddenly had employment. Also, there was a need to create things that our soldiers needed, such as weapons, ammunition, food, clothing, etc.

In this current day, it is quite different. Women are already employed. We have a surplus of things our soldiers need (or they aren't getting what they need). Rather than being patriotic, companies are sending jobs overseas to China and India. People who previously held those jobs are forced to take lower-waged jobs, which means they either end up in deep debt, or they have to stop shopping at the mall and start shopping at WalMart or consignment shops (or doing the latter after they get in trouble with the former).

Our housing bubble has burst, and automotive companies are among the first to the feel the pinch of a truly bad economy hidden in studying the wrong economic factors.

War time economies are exaggerated profits. Although much activity is taking place, we are borrowing against the people to pay for it. That is why we have recessions following wars. In truth, war is NEVER a good economic building block. Science is usually effected positively, but not economics.
