Nobody really knows what the Doctor's name is, however, I can recall seeing a set of symbols for his signature on a note in the episode "Deadly Assassin", from the Tom Baker era.

His name is a mystery, maybe it's something so foreign there's no point in even trying to say it or read it. It's either "The Doctor" if they are referring to him, or "Doctor" if they are speaking to him.

So, if he was to father a baby, "The Doctor" would probably be on the Father's side of the birth certificate. :D
