The darker clouds are a result from the scattering and absorption of the sunlight by the deeper and more dense regions of water droplets. The deeper the droplets in a cloud, the more sunlight that will be blocked making the clouds appear darker at the base. Clouds can be many different colors all depending on how the light traveling through the cloud is scattered (at what wavelength in the color spectrum).

As more water is evaporated into the cloud, it becomes more full of water. The more water in a cloud, the more dark it is. This is why dark clouds bring rain.
