The "Fumoffu" series focuses more on the strained romantic relation between Chidori and Sagara and is mostly just a comedy, but it follows directly from the original FMP!. "The Second Raid" is more of a true sequel to the original FMP! since it returns to Mecha-/action-based aspect and occationally references "Fumoffu"

Chronologically, the series goes from:
01) "Full Metal Panic!"
02) "Fumoffu"
03) "The Second Raid"

Fumoffu comes first, but it's more like a comedy.
