Can anyone explain what happened in the end? I don't understand.

Hmmm that may take time. What happened is, as far as I understand, Matrix is rebooted (we can say that). The new Matrix has been created again by the architect, (the one we watched throught the movie was the seventh Matrix!)

Here's what I came to understand:
1) the Matrix was trying to destroy the city Zion an Neo (we know that)
2) the M(atrix) had a program (the Smith agents) that destroyed the M's opponents, which is why the Smiths were always after Neo.
3) the M got a new program that replaced the Smiths
4) the Smiths went A-wall and became a problem to the M
5) Neo learned that the Smiths existed only because he existed, and vice versa
6) Neo made a deal w/ the M, he'd get rid of Smith if the M left Zion alone.
7) Neo got rid of Smith by getting rid of himself (letting Smith destroy him)

pretty simple
the machines realized Smith could destoye even their rule
So neo was willing to sacrifice himself (he knew it would take it) to put balance: neither side was totaly powerfull) and so the machines could live with peace.
